the inca empire, which came to power c. 1438 ad, is generally considered to be the largest and most powerful state in the andean region. the genetic data show that all the major aymara and quechua populations in the andean region share a common ancestor, whereas other populations that are closely related to the inca empire show no mtdna affinity. we tentatively identify this ancestral population as the ‘modern inca’ (fig. s9c ), which may have been an ancestral component of the inca empire. its genetic composition is distinct from that of the aymara-speaking populations of the southern coast, which appear to have arisen from a later expansion of the ‘modern inca’ around 500 ad and also share no mtdna affinity with the aymara and quechua populations of the central andean highlands. these ancestral components may have mixed and hybridized to form the current population of the andean region.
the ancestral populations in the highlands of peru, bolivia and ecuador are primarily of native american ancestry 34, 35 , which is consistent with the existence of a distinct ancestry in the region spanning a large part of the andes. the patterns of ancestry in the highlands are best seen by visualizing the distribution of ancestry blocks in the principal components analysis, which provides a clear view of the presence of two highland genetic components. the first component, pc1, is driven mainly by autosomal ancestry, and the second, pc2, by the mtdna lineage. in the ancestral map of each of the three countries (fig. s9a, s9b, s9c), these two components are clearly separable. furthermore, the two components do not correlate with the linguistic differences between quechua and aymara, in particular. the four languages in this study, chacha, quechua, aymara and inka, all fall within the highland genetic space, and are clearly differentiated by both autosomal and mtdna ancestry, and to a lesser degree by language (table s1 and fig. s9d).
